Wow, you must have been slopping it about if you've got high spots :-).
A couple of runs here and there are acceptable, but varnish is meant to flow when you put it on and you are meant to put on thin coats and work the varnish horizontally and vertically to get it spread evenly so that it doesn't run.
The runs are a pain. If you wait for them to harden it will take a few days. Just sand or scrape them away gently if they're soft.
The sandpaper is meant to take of the gloss everywhere by scratching it. If you have to level it as well, you will have to sand more to touch all areas, but that should only be runs.
If there are other areas, you haven't prepared the epoxy sub surface properly. Then you will have a lot of work ahead of you.
