You can put them below the sheer, but on an upward angle to put the foot rests however high you like. This assumes that you are not drilling though the hull to mount them. If you drill through the hull, you are pretty much stuck with the height dictated by hull curvature.

If you surface mount them, they are definitely easier to put in before the hull and deck are joined.
