I consider 4" to be standard for distance between the lower back and the back of the cockpit. I also like my bulkhead to be flush with the back of the cockpit, but an inch or so of space works OK. I'd cut your cockpit off along the spacer and grind/sand it down to the deck level, cut the cockpit back to the desired distance and install a new spacer and lip. It sounds like a fun modification that will make your kayak so much better.
