I find that anything I build has something I think I should have done better. That's how it goes.
The important thing is the outside shape of the kayak (and in particular, the underwater part), not the internal structure, so I would check the symmetry of your gunwales. If they are the same or close, you're good, just leave it as is. Actually for a 1/4 in shift longitudinally, I would be surprised if there is much if any effect on the outside shape.
