I am just about done with a Chuckanut 12 build and have exactly the same issue on one of my frames. I spent a few days loosing sleep as the joints were all lashed and epoxied at this point. After measuring a lot and looking at it a lot more I finally decided to just leave it alone. I don't think there will be any noticeable adverse effect on the handling of the boat and now that the boat is skinned and painted it's impossible to see unless I point it out.
