Use a scraping tool, like a cabinet scraper drag the tool across the boat but don't allow it to chatter. This will take care of those runs rather quickly and can be done well before the epoxy is fully cured. This would be a good first step then maybe sand the whole thing by hand with 150grit and apply a final fill coat.

I didn't have any scapers so when this happened to me I used a stanley surform tool that I would highly recommend. It ripped the high spots off without touching the "boat" except in one spot. This tool worked so well for me that I didn't even have to do another fill coat.
