When I did this, I was working with 2x12 x 12' boards. I was ripping effectively 1.5" thick strips, and I put the bevel on them when ripping them in half.

Before each strip went through, I went to the "front" of the strip marked the left side "F1" and the other side "F2." Ripped them in half with the blade at the angle of bevel I wanted. Sitting side-by-side the bevels don't match if you immediately stack them.

Once you flip one half onto the other, the bevels on the stacked strips do match and F1/F2 doesn't matter any more (except for double checking; one is always face up and the other is always face down in the stack). Then I took a pencil and marked the low edge of the bevel every few feet. You could mark for strips simultaneously by stacking and fanning them a little. I took a piece of paper and drew a cross-section of the strip with an exaggerated bevel on it with an indication of where the mark was in case I forgot, because it's not easy to see something that's only a of couple degrees. This way I can have a stack of strips that get a little disorganized, but I always know where the bevels are.
