If your stain is dark, you probably won't notice the staple holes at all, so just wetting the boat to raise the grain before final sanding in plenty. You won't need to sand the epoxy coat if you glass the boat the following day. If you don't, be very careful to not sand through the epoxy and into the dye, because you'll never get it to look the same afterward. I also noticed that the epoxy picked up the color of the dye, so you might risk a blotchy look. I don't know for sure.
