The stern turned out to be worse than I'd originally thought. The discoloration of the wood went deeper than in the bow, but again I was able to remove most of it. None of the wood so far has felt soft or mushy. What I hadn't noticed before was that water had gotten under much more glass than I realized. Having the kayak in the garage with the light outside made it easy to see where the glass had lifted up as you can see in the photo below. I peeled much of the fiberglass off and sanded everything smooth again. I had to go pretty far forward along the gunwales (thwarts?). On the port side it goes to the hatch, on the starboard side it goes up past the aft cockpit. Fortunately the fiberglass removed from the edges doesn't extend very far inboard, perhaps an inch and a half or so. On the plus side, the rudder was extremely easy to remove, just three pins and it was off.
