It's pretty much impossible to make the holes go away completely with filler, but that said, they get much harder to see filled this way. I limit the filler to just the hole as much as possible, best to over fill, let it set up, then sand flush since most fillers shrink slightly as it sets and if applied flush to start with you'll have to re-apply to get the holes filled flush.
