Hi Dan,
The only salt/fresh water "conflict" with kayaks I've come across is with cotton canvas which needs more rinsing and airing out with fresh water use and that's to minimise/prevent mold. Epoxy is effectively watertight so there's no problems.
In fact, with bare wood boats fresh water is more problematic than salt water, the salt pickles the timber. It's an old method of giving longer life to work boats, it also tightens up clinker-built hulls if they were dry stored for any time.
