I pull them out, as Etienne mentions, you get a larger hole that way, which is more useful. To pull the tube, I trim it flush to the deck on one end, and grab the other end with vice grips. Pulling and twisting simultaneously has never failed to pop the tube out for me. If you were careful with the filling and glassing over the tube, the inside of the channel will be glass smooth throughout. I chamfer the corners on the hole entrances a bit to avoid chafe on the deck cord.

Make sure that you make the holes big enough to accommodate all the lines that will need to go through them according to your deck design.(eg. some may need to pass two or more shock cords for deck cargo, plus perimeter safety lines). If you have never done these, it may be beneficial to try a couple on some scrap decking or plywood. You can then try them out for size as well. Too big is a lesser problem than too small!
