I agree a pic would help.

1) When you say 'sheer strip joint' are you talking about the hull-to-deck joint? I've never had any need to glue these together until final assembly- my concern is to make sure I don't bond the hull to the deck accidentally. I'd be surprised if that joint got loose once you had all the hot melt glue removed, but it may depend on the hull shape.
You can always fire a few (gasp) temporary staples across the joint and sand around them, if needed.

2) How have you joined your strips together- are they edge-glued in the standard way with wood glue? Usually this 'locks' the shape pretty effectively and some glue leakage tends to lightly tack the strips to the forms.
