I would follow One Ocean Kayak approach as outline in this website: http://www.oneoceankayaks.com/Wshophtm/Shop20.htm

Technique for flush hatches:

1) Tape hatch covers in place on the deck side with duck tape. Make sure it doesn't give.
2) Lay a big clear contact paper( cabinet paper) to cover 6-8 inches pass the hatch on the interior deck side. This is your mold release.
3) Use a sacrifical rubberized foam gasket around the edge of hatch on the interior deck side, attach to your mold release contact paper.
(This needs to be half the thickness of your final gasket material due to compression of the hatches on the gasket.)
4) Use thicken epoxy to fill the and smooth out the edges of the gasket. I like to add a little graphite powder to have dark hatch lips.
5) Lay 6 to 8 layers of fiberglass around the hatch area to create the lip ( 2 to 3 inches wide). Let set overnight!
6) Peel off the contact paper from the interior deck and newly built hatch lip, and trim lip, and remove sacrifical gasket material, and sand.
7) Use thicken epoxy to glue your hatch lip in place. Your need a bunch of spring clamps.
8) I like to put a thin layer of epoxy over the hatch lip once installed to really make it shine.

This is just one way to do it.
