Do you mean that the glass on the inside sits up so that it is preventing the deck and the hull meeting so that there is no gap visible on the outside of the strip?

If so, then the answer is that you should plane or sand the inside edge of the strip and the glass so that the outside edges touch. A small gap on the inside is OK. A gap on the outside isn't.
