Whether you actually have a problem depends on the original design and on the way you intend to use the kayak.
If it had an average amount of rocker or more rocker than some designs and you don't need to turn very rapidly and like fairly good tracking, then what you have will be an improvement. The tracking will probably be slightly better and the kayak will probably be slightly faster. However given how little rocker you have lost, you might not notice the difference.
Different designs have differences in rocker much greater than the amount you have lost. Some people like a lively kayak with quite a bit of rocker. Others can't handle a kayak like that. The Guillemot is probably a good example. Some people love the way it handles. Some people can't manage it without fitting a skeg or a rudder.
It is possible that you will prefer whatever change this reduction in rocker will create. In any case, I don't think there is much you can do to change it back.
