I will hazard a guess that that the original reason for using this method is that it simplifies creating the tenon and reduces the number of saw cuts by half. If I were using primitive tools to build a kayak, I'd probably go the same route. However, I agree with you that from a structural standpoint, putting the tenon in the center of the beam makes it less likely to split off under stress.
