You might just try putting on another fill coat working it down into the bubbles with a brush.
The epoxy generally encapsulates the dust/ scratches/ bubbles and it comes out looking smooth unless you leave air in the bubble.

You might also just varnish a small section as a trial, again working it in before you try to make a smooth coat.
Varnish also takes care of defects as long as the defect is small, like the size of sanding dust.

Last solution is no fun - take off the whole fill coat and see if you get past the bubbles. Last, last step is costly, remove the glass and start again.

Heat the resin and don't stir vigorously if you have to start again.
