As you've learned, silicone sealers should be avoided like the plague, as they tend to be weak and the residue is a major hassle to remove. I suggest using one of the commercial silicone removal products, then lightly scraping the surface to remove a thin layer. Do not sand it, as that can just plow contaminants into the surface. Once the surface is clean, I'd use 3M 5200 to attach the new hatch, or if you want something less aggressive, use Lexel. Although 5200 is essentially permanent, it can be cut using a wire, so your hatches can still be removed it that ever becomes necessary.
