I agree with Jay that it was probably caused by air bubbles. I've found heating them while the first coat is wet can help or doing a skim coat of just epoxy and then sanding and applying glass will also limit the formation of bubbles. In this case, you might try injecting some epoxy into the bubbles with a syringe and needle. Otherwise, you're probably right about sanding... But that's an awful amount of work.
