Bonding and fillets simply have a different color.
Using some wood filler to tint the mixture can result in "similar" colors, but it has always been noticeable in my work.

Generally bonding joints are sanded before you glass, so the off color stripe is very small and not very noticeable.
Fillets are on the inside and just don't typically attract attention.

The alternative is to paint the boat, which is much easier, but not as nice. It also offers vastly increased protection from sun damage.

You just have to make your choice.
