How does one install thru bolts for foot braces. Do you use carriage bolts?

All the bolt-in installations I've seen on commercial boats, and the ones I've done on boats I've built or modded, use machine screws with large pan/oval heads with either slot or Phillips heads. Often the (Nylock) nuts on the inside are captive in molded recesses in the track.
Usually the fasteners come with the tracks,IME.
Either a dab of sealant or an O-ring under the head take care of the waterproofing.

One often overlooked benefit of through-bolts is that it makes it easier to identify the bow/stern of a capsized boat.
