Opening hatches will happen when you are on the bank, not on the water, so that doesn't matter about defeating the flotation.

If you have bags instead of sealed chambers (bulkheads) then there is no reason to take them out, unless you want to pack for a camping trip or even just lunch.
But flotation bags generally leak, so you have to pay attention and keep them aired up.
They also trap water in the boat - not a lot - but you might take them out to occasionally dry out the boat completely.

Foam flotation typically will eventually suck up water like a sponge, especially 2 part pour in foam. If it happens your boat gets 20 to 40 #'s heavier and you have no actual flotation.
Foam is actually quite heavy in amounts big enough to float the hull in a capsize.
It is also difficult to know when it is sucking up water, and very difficult to get out of the boat if you pour it in the ends.
