Only item you didn't address: What brand and model of varnish are you using? From experience they're all a little different.

Having gone mostly to automotive urethanes since 2008, the last time I used a traditional one-part varnish was back in 2010 for a canoe. I just used a 2" foam brush.

If you have adequate film thickness, you may consider letting the coats you have harden for a few weeks then wet sand and polish the final surface. Maybe polish just the deck and sides. Until then go ahead and use it.
