A quick spritz from a can of spray varnish can blend in quite well, but like others have said, if you want the scratch to disappear, you need to fully sand and revarnish the whole boat.
My preferred solution is to keep on using the boat. Paddling in rough water will continually splash water on the deck. A wet deck looks like a fresh coat of varnish hiding all scratches.
