I may be able to help; I've done quite a bit of work on fiberglass kayaks.
First, thanks for posting clear pictures! That helps a lot.

I'll hit a few points, be sure to follow up with more questions.

I want to get new hardware and rope for the top.

The U-bolts at the ends and the padeyes look OK, so that part of the hardware shouldn't be an issue. You can add more padeyes any place you can get your arm inside to tighten the nuts on the machine screws. I would definitely replace the deck lines, and rig perimeter deck lines pretty much end-to-end. That will be the last step after your 'renovation', but if you are going to paddle the boat this summer, I'd upgrade the deck lines pronto.
The bow hatch rubber door is a goner.

That's a standard VCP (Valley Canoe) hatch cover; you can get a new one quite easily, though they are fairly expensive.
The SeaLect Performance hatch covers are good, and one size is supposed to fit a VCP.

I wouldn't try changing hatches unless absolutely necessary; it's a lot more work than you might think. That 'bag' hatch cover you linked wouldn't be a good idea for your boat. If the larger hatches have neoprene stretch covers as part of the system, you can either make new ones or custom order them from Snapdragon. Webbing and buckles are standard items which you can buy locally or online (REI?).
